Your wife can apply for permanent residence once she completes 5 years of residence in the UK as the family member of an EEA national.

The time will run from the date you can be considered to have been a qualified person and were resident in the UK. This will differ depending on your circumstances. Although the time would certainly run from the date of issue of your resident card it could be earlier and in most cases will be. In order to confirm the exact date I would need to have additional information but it will be somewhere between the date of you entering the UK and the date your resident card was issued.
